Bsoft program

bfind

Usage: bfind [options] input.img/input.star output.img

Searches orientation space for the best fit of a 3D map to a template.
Modes: Global: Search an asymmetric unit with a fixed angular step size. Directional: Do a search around a view (-View option) within an angular distance (-limit option). Refine: Do a global search of an asymmetric unit followed by refinement. If the -View option is used, only refine around that view. Symmetry: Search all symmetry-related views using a given view (-View option). If a parameter file is used as input, the input image is selected based on the reconstruction ID and the particle image number. The output file contains the transformed template or map (see -Image option). Only one image in a multi-image file will be used (see -image option).

Actions:

-mode refineMode: global (default), directional, refine or symmetric.
-ImageThe output file contains the transformed image, not template.
-subset 25,5View subset selection from a start offset and with a given size.

Parameters:

-verbose 7Verbosity of output.
-datatype uForce writing of a new data type.
-sampling 1.5,1.5,1.5Sampling (A/pixel; default from input file; a single value can be given).
-origin 110,50,44Origin for rotations of the template (default taken from template image).
-angles 8.8,2.5,5.2Step size for alpha, theta and phi, one value sets all (default 45 degrees).
-resolution 15.6,200Resolution limits for cross-correlation (default 0).
-shiftlimit 5.2Radial limit to search for shift in cross-correlation map (default 1/4 of map).
-fullasuFull asymmetric unit (default half).
-recid A435The 3D reconstruction ID (should correspond to that in the parameter file).
-image 2Image number in a multi-image file or particle number (default 1=first image).
-bin 3Binning of input, template and mask by given kernel size,
output image remains same size as input.
Global and symmetric parameter:
-symmetry D6Symmetry: Point group identifier.
Directional and refinement parameter:
-View 0.3,-0.5,0.8,33View to initiate search: vector {xyz} and angle.
Directional parameter:
-limit 17.5Radial limit around given view (default 20 degrees).
Refinement parameter:
-accuracy 0.3Accuracy (default 0.5 degrees).

Input:

-Template image.mapTemplate to search for.
-Mask mask.tifMask in reciprocal space to apply during cross-correlation.

Output:

-Postscript plot.psOutput postscript file with a plot of projection vectors.
-output file.starParameter output file with best orientation.
